What really stands out about what you have said is your own timidity and lack of confidence.
You say the job and company are good, the work is going well, your colleagues are not acting maliciously and your manager has been sensitive and constructive - so the problem is not other people's behaviour but is coming from you.
If this is the first time you have had this kind of experience, we would say look at the facts and get a grip. Take an initiative like suggesting a drink after work, rather than waiting to be invited to join your workmates. And consider booking yourself on an assertiveness course.
From the tone of your question, we suspect, however, that you are describing a more deep-seated problem and that you generally feel intimidated or overwhelmed by new situations. Is that true?
Having started a new job that you love and clearly want to keep, this is a good time to get some proper help dealing with this problem - which clearly goes beyond your relationships at work.
